Finding healthier chocolate chip muffins can be daunting. This healthy chocolate chip muffins recipe makes it easy for you. Once you make this healthy muffin recipe these will become your new favorite muffins.
This recipe for healthy chocolate chip muffins is gluten-free, dairy-free, and made with clean, simple ingredients. It’s one of the best healthy muffin recipes that we make in our house because the kids love anything with dark chocolate chips in it.
These easy healthy chocolate chip muffins are naturally sweetened with mashed banana and coconut sugar. Coconut sugar is a cleaner, and better alternative to brown sugar or cane sugar. It is lower on the glycemic index, which means a lower chance of a blood sugar spike.

Almond flour is an all-time favorite around here. I tend to avoid white flour, like all-purpose flour, and whole wheat flour because they can be inflammatory. Bob’s Red Mill has great gluten-free flour and products. This is the almond flour, tapioca flour, and coconut flour that I like.
If you don’t have vanilla bean powder you can use vanilla extract. This easy recipe would call for 1 tsp vanilla extract in place of 1/2 tsp vanilla powder. The main difference between the two is that vanilla bean powder is pure vanilla with made from ground vanilla beans.
Here is the coconut sugar and dark chocolate chips. The chocolate chips are made from 85% cacao so they offer a rich chocolate flavor and are not overly sweet.
You will also need a muffin tin, muffin liners, and a stand mixer or hand mixer. I love these parchment paper liners when baking these healthy banana chocolate chip muffins.
How to Make Healthier Chocolate Chip Muffins
First, preheat the oven to 350 degrees F.
Then add the almond flour to a large bowl.
Next, add the coconut sugar and tapioca flour to the bowl.
Add the rest of the dry ingredients, but not the chocolate chips. Those go in last.
In a separate medium bowl, mash the banana with the back of a fork or a potato masher.
Then add the eggs and almond milk to the mashed banana.
Add the melted coconut oil, and the rest of the wet ingredients to the bowl. Stir to combine.
Pour the wet ingredients into the dry and use a hand mixer to blend until smooth.
Next, fold the chocolate chips in to the muffin batter.
Baking Healthy Chocolate Chip Muffins for Kids and Adults Alike
Line a muffin pan with paper liners.
Use a 1/4 cup measuring cup to scoop the batter into each muffin cup. Sprinkle the extra chocolate chips on the tops of each muffin.
Place the healthy chocolate muffins in the preheated oven and bake for 18-20 minutes until golden brown and the chocolate chips are melted.
Check the ‘doneness’ of these chocolate chip gluten-free muffins by performing a toothpick test. Stick a clean toothpick into the center of a muffin. If the toothpick comes out clean then the muffins are done. Because there are chocoalte chips in these muffins the toothpick may come out wet with melted chocolate, this is fine. If the toothpick is wet with uncooked batter, then they need a few more minutes in the oven.
Place these healthier chocolate chip muffins on a wire rack to cool.

These healthy chocolate chip muffins are super moist and chocolatey and can be stored in an airtight container for 3-4 days in the refrigerator. They also freeze well to be enjoyed at a later date.
